چکیده
Particle-based stochastic reaction-diffusion (PBSRD) models are a popular approach for studying biological systems involving both noise in the reaction process and diffusive transport. In this work we derive coarse-grained deterministic partial integro-differential equation (PIDE) that provide mean field approximation to volume reactivity PBSRD model, model commonly used cellular processes. We formulate weak measure-valued (MVSP) representation demonstrating simplified but representative system it is consistent with Doi Fock space of corresponding forward equation. then prove convergence general MVSP PIDEs large-population (i.e., thermodynamic) limit.

Coarse-Grained Stochastic Particle-based Reaction-Diffusion Simulation Algorithm
In recent years, several particle-based stochastic simulation algorithms (PSSA) have been developed to study the spatially resolved dynamics of biochemical networks at a molecular scale. A challenge all these approaches have to address is to allow for simulations at cell-biologically relevant timescales without neither neglecting important spatial and biochemical properties of the simulated sys...
متن کاملMean Field Limit for Stochastic Particle Systems
We review some classical and more recent results for the derivation of mean field equations from systems of many particles, focusing on the stochastic case where a large system of SDE’s leads to a McKean-Vlasov PDE as the number N of particles goes to infinity. Classical mean field limit results require that the interaction kernel be essentially Lipschitz. To handle more singular interaction ke...
متن کاملConcentration Inequalities for Mean Field Particle Models
This article is concerned with the fluctuations and the concentration properties of a general class of discrete generation and mean field particle interpretations of non linear measure valued processes. We combine an original stochastic perturbation analysis with a concentration analysis for triangular arrays of conditionally independent random sequences, which may be of independent interest. U...
متن کاملpSpatiocyte: A Parallel Stochastic Method for Particle Reaction-Diffusion Systems
Computational systems biology has provided plenty of insights into cell biology. Early on, the focus was on reaction networks between molecular species. Spatial distribution only began to be considered mostly within the last decade. However, calculations were restricted to small systems because of tremendously high computational workloads. To date, application to the cell of typical size with m...
متن کاملSite mean-field theory for reaction-diffusion processes
We consider the branching and annihilating random walk A → 2A and 2A → 0 with reaction rates σ and λ, respectively, and hopping rate D, and study the phase diagram in the (λ/D, σ/D) plane. According to standard mean-field theory, this system is in an active state for all σ/D > 0, and perturbative renormalization suggests that this mean-field result is valid for d > 2; however, nonperturbative r...
